I am loading pif files that were developed by another company into the ADL Sample Runtime  environment. The course upload fine and show up in the course list, but when I go to run them, they immediately indicate I have completed the course - when I have not yet taken them - any ideas why that would happen?

It sounds as though there might be problems in the implementation of the SCORM API. Have you unzipped the packages to see how the API javascript is being handled in the content? I would check to see where the SCO Terminate() and/or cmi_CompletionStatus methods are located in the content.
