are you able to add a comment or note to an incoming mail, so that you can refer later and see what notes were added to the original email?

As much as I know the notes are usually seen and used in email clients as Lotus Notes, Microsoft Outlook, Thunderbird...and not to emails online.
There are some applications which let you to add a sticky note to a webpage, even inside email webpage as Yahoo, Gmail...
For instance: http://www.genuse.com/internet/add-reminder-on-any-web-page-like-facebook-twitter-gmail-so-on/

But I do not know if can be attached for each open email specific - you should try it.

Inside yahoo email, what I do sometimes is Calendar appointments, remainders.
You set a date and a time with a message and comes as email inside yahoo that specific message at the specific date and time set by you.
You may use that as a note and you may search the Calendar based on date.
I know is not a note attached to a specific email, but is better than nothing.

What I sometimes do - not in Yahoo specifically is just forward it, with my added comments, and send it to one of my e-mail addresses for the appropriate action.  That way I have my original thoughts and the original e-mail together.
