DFS share not replicating all files.

I have 2 Server 2008 R2 computers with DFS. I have had DFS running for about a month now and I just now noticed that one user has files that do not replicate between the two servers and when she connect to the DFS share she sometimes does not see her files.

One example is that she has a folder full of PDF files and one file will not replicate named "CE mark declaration-2010.PDF" but the file "ISO 10993-1,2003.PDF" copies just fine and they are both small files. I have no filters setup so everything should replicate and my schedule is 24/7. The properties and permissions for the files are the same. When I make a new folder and copy the PDFs into the new folder I still am not seeing all the files replicate.

I noticed that some of the PDF files that do not copy are blocked and even after I unblock them they still do not copy.
Encrypted files will not replicate between namespace servers replication partners.

Also make sure she is mapped to the namespace, and NOT a single server on the namespace for her to access the share.
First you should have a look on the DFS servers, if there are recplication errors in the event logs.
Second, have a look at the staging tab of your Replication setting in DFS. If there are very large files, the staging size may be too small. (Default 4 GB)

Data loss can hit a business in any number of ways. In reality, companies should expect to lose data at some point. The challenge is having a plan to recover from such an event.

I only see errors in the logs when one of the servers is off and the files are all 250k or less.
You may try to copy the file and put it somewhere else just to see, if it replicates now.
If yes, you may check the ConflictsAndDeleted Folder under DFSRPrivate on the server, if there is a conflict according this file.
Other possibility are permissions on this file or folder.

If no, it seems to be, that the file doesn't replicate at all. Ist there something encrypted, signatures or something similar in the file?

I had to unblock the files but they were not encrypted. Even after unblocking them they do not replicate on any folder not even the public folders with the everyone permissions.
You may have a look at this article.
Check the file, if the "Temporary" attribute is set.
