Does ISA Server 2006 support two different internet connections?

    No, but TMG does support.

    is there any way for me to handle 2 different internet connections using ISA Server 2006 or will i need to build another ISA server?

    How do i link dem together to require little user downtime

    Yes you can in ISA but failover and tailback process will be manual.
