I am planning a new fairly small network.  My MDF will consist of an HP A5500-24G EI as my core switch and I will be connecting an HP 5120-48G-POE+EI switch to it.  Does it make a difference between whether I connect the switches using an RJ45 transceiver plugged into one of the dual personality ports or if I connect them by using one of the existing downlink ports on each switch?  Both options will give me a 1Gb connection however I wasn't sure if there is a benefit from using an SFP port for an RJ45 connection.  Are there any special cable considerations or is all the switching automatic?  (i.e. crossover vs. straight through)

No difference. Assuming the same physical media.

Auto MDX is supported on the switches so you don't have to use a crossover.
