what is the best application to make me manage my dns  for linux and windows based.

For Linux you will probably get a lot of suggestions for "vi", you could use Webmin http://www.webmin.com/

Windows, the usual management interface is pretty good

which specific distribution are you using? Bind is the most popular and stable and core of most DNS
