Citrix XenApp 6.5 issue with published web app

We have a problem with a .NET web app running on a Citrix XenApp 6.5/Windows 2008 R2 server.  

When the app is run on the XenApp server from a remote desktop, it picks up the proxy server settings and runs correctly.  But when it's published and run with the same credentials as before, it no longer respects those proxy settings and fails to connect to its hosted servers.

Has anyone run into a problem like this?

are the proxy settings realy the same?
proxy settings at the user-level mostly not used inside terminal-sessions.
suggestion: compare the settings

within a terminal-session the IE runs with higher security restrictions, check if you are able to connect if the partner-site within the trusted zone.
the terminal-server has granted the same internet-access as a client-device at the firewall/router ?

As it turned out, the proxy settings should have been applied via Appsense.  In the end, we applied the settings via Group Policy and that corrected the problem.  So, ultimately, Appsense wasn't doing what it was supposed to do.
