I am working with a template management system and searching for a solution where I can use templates from inside of SharePoint and from outside. My way of working with the solution is to create inserting points in the template with bookmarks (for use from outside of SharePoint) and when I start the template from inside of sharepoint a create the content controls and link it to the metadata in runtime.

My question is how can I link a template to a content type in runtime when I open a new document.

There's a little coverage here on associating templates to Content Types programmatically;

http://sharepoint.stackexchange.com/questions/18977/set-the-document-template-of-a-document-library-programmatically

However it's unclear from your question if a coded solution would be possible for you?

What were you looking for? Config, code, macro?
