It is not clear to me which method should be used or do you have to install the new Certificate in both places.  The SSL is generated by a third party CA and expires in a month. Is there documentation on what is the Best Practices for this renewal?

Yes I have already seen this one and I have looked at other articles that show how to renew in IIS6.  My concern is which is best or will either one generate the same results. Are they tied together or if you do not do in one or the other some little registry or configuration entry will not be updated correctly.

Doing it from EMS or EMC is the supported config from Technet. So  it is the better...

I used to use EMS since years and it works fine without issues.
