Http Error 401 3 site cannot load javascript

We have published our site first time to dev server Windows server 2008 R2 IIS 7.5.  I added the IIS Appool identity for the app and gave it full permissions to the app root folder.  Site loads but Javascript fails to load with error 401 3 permission error.  If I add everyone account and give full access to the root site folder then javascript loads fine.   I don't want to give everyone access just my apppool identity.  Why is that not working?
