I would say for me JAVA is disabled mainly because I don't really use it on my mac. If you do use it however I would recommend that you perform a risk analysis and determine how serious the flaw is to you.
If you are worried about getting a virus using the protocol you can always do what I do. Instead of enabling JAVA on my mac I use Parallels Desktop and have created a Windows 7 Virtual Machine. This gives me the ability to take have a snapshot that I can revert to in 30 seconds if I were to somehow get a virus on my VM.
Parallels can be purchased from http://www.parallels.com you will also need a windows license to install Windows 7 if you use this option.
