Are you using the same computer you generated the certificate request on ?

my reason for asking is so that we can export the pfx of this cert with the key, before we begin any investigation.

Ok I ended up figuring it out but it's a little strange. I read this post and did the same thing.

""Thanks Leo. I reinstalled windows 7 just to get back to a baseline for IIS and my certificate stores. This had worked on a test server I setup but for some strange reason wasn't working on my webserver even thought the installs were mirror images. I did resolve it though - but in a strange way. I had put the certificate in the intermediate CA folder and also noticed that it had gone into the personal folder (which I wouldn't have thought was necessary). I noticed that one icon in one folder had a key in it and the other one did not. So I flipped them out by doing a drop and drag. Miraculously,  I could finally save my certificate on the "complete certificate request" section within IIS. Doesn't make any sense - but at least it worked."

I deleted the Cert from personal then moved it from intermediate CA and tried again then it came back denied moved it back and it all worked.

Very strange
