I am running exchange 2013 CU1 and removed a server out of a DAG.  Now every time the search host controller service is restarted it recreates the index folders even though the database is removed and the folders are deleted.

It's a bug. Don't know about the info being public but you can take my word for it.

If you don't check in a lab environment and it will be the same.

In a few words this is happening because Sql engine doesn't get updated properly.

So if i create another database on that server will this cause any problems now or down the road.  I'm in the process of setting up and testing a DAG, eventually this server will be used in production, once everything is working, but if having that sitting out there has any potential to cause problems I may just uninstall and reinstall exchange.

No, as far as I've checked is harmless. As far as I've remembered from the tests it affects also single databases, but as far as I remember you should be fine.
