Internet Explorer 9 issue

I have an issue that I've found the solution to but the solution is actually a problem to some degree. I've only had this happen on 1 computer so far. Internet Explorer 10 downloaded and installed via Windows update. In our company 10 is not compatible with the cloud service we use so I uninstalled it back to 9.
After I did that 9 was unable to download files correctly. It would append random extensions and/or replace the dot before the extension with an underscore. So, basically was not able to download anything. After googling some, the fix was to uncheck "enable protected mode". Well this fixes it but I'd prefer to leave protected mode on.
So, this happening on all accounts on the system. I've created new accounts and it's still happening. I've reset IE settings as well with no luck. I've checked for any wierd toolbars, extensions and nothing. There is the Symantec Intrusion protection addon but I disabled that. Any ideas?
