Access denied in Sharepoint / Sharepoint Designer even with Full Control account

I have an issue with our Sharepoint 2013 environment where one site gives access denied errors. I use an account which is member of the site admins, I can see the previously created lists etc but if I try to go to e.g. the Site Settings page I get an "access denied" error.
I tested with SP DEsigner what that would do but that basically does the same. I can create and delete a new list but I can't create any new pages.

E.g. I can't acces http://site/_layouts/settings.aspx

I even have run a powershell script to reset all permissions from the site's top level down.
Is this a permissions problem within the site or is this a folder permission (IIS??) of some sort?

If I create a complete new site in Sharepoint the problem does not occur.

Have you checked the ULS logs for any obvious errors?  

I've seen strange permission errors if you've messed around with the SuperCacheUser and SuperCacheReader accounts - have you moved them from the "default" installation?

Needed to get this fixed asap. Read some artciles on the web regarding resetting permission from the top level down.
