Sharepoint 2010 search problem - start address cannot be crawled

Recently I started having problems with my search on Sp 2010.

My main webapp:

My AAM config:
http://server - default
http://server.domain.com - intranet

Under Content sources I started getting an error message:
The start address http://server cannot be crawled. Context: Application 'Search_Service_Application', Catalog 'Portal_Content' Details: The object was not found. (0x80041201)

Any idea how to fix it? I logged in as my search crawl account and I am able to browse my sites using both URLs. As a test I added http://server.domain.com to content sources and it seems to be crawling from that start address. What am I doing wrong?

This is usually a loopback issue.

My loopback is set to 1 (as per above instructions).  When I browse the website on the server I have the following results:

http://server - The webpage cannot be found.
http://server.domain.com - works OK.

When I browse it from the client:

http://server - works OK.
http://server.domain.com - works OK.

Any idea what it means?
