a secretary at my job is sending an email on behalf of her boss. however, her boss doesn't want the email to show " From: secretary ON BEHALF OF boss" is there a way of changing it so that the recipient thinks it was sent by her boss ?

You can give her full access on your boss mailbox
then when she answer or send mail to recipient she can from outlook massage options press the 'From' button and enter your boss address
This way it will appear as if he send it

In outlook,  I right click on the root folder and choose folder permissions.  There I would give her which permission level? Owner?

You cannot do this from Outlook. Send As permissions must be set on the server itself. You will then find the change doesn't take full effect fro two hours.
Don't forget to REMOVE send on behalf of, you cannot have both set.
