Exchange 2010 Customization

How customizable is Exchange 2010? Are you able to configure a certain set of rules that enforce a certain format (body and subject line) for outbound emails?
Here's why I am asking.
My company is involved in numerous construction projects that contain mission critical correspondence relating to these projects, to add to it each department that is involved in the project needs to be able to access certain mails.
Currently our Exch is configured so that only 1 person with multiple mailboxes is able to receive external emails, once the email is receive it is logged into an in-house developed Mail Registry, given a unique project number and is then forwarded to the parties involved.
The Mail Register enable the user to search all email relating to a specific project; it should be mentioned that this Mail Register safes a copy of that email to different location on our file server.
Now as you would imagine this is a lot for one person to handle considering we receive around 25 000 emails a month.
We would however like to change this; we would like to enable all users to send and receive email externally. The problem is that if an email is project related the mail needs to abide to a certain format and it should also be accessible to the rest of the users.
To expand on the being available to other users; the users needs to be able to do an in depth search to find an email, searching by subject or recipient/sender alone is not enough.
So to ask again, is Exchange flexible/customizable enough to allow for complex rules and searches?
