iPad issues opening xlsx and pdf documents in current window

I have a website application that creates reports like xlsx and pdf files. It is created using a javascript ajax call.  A dialogue popup shows a waiting symbol, then when finished displays a link.  I open the link my triggering a click event on the link using javascript. On a regular computer (PC) using any browse I can find (IE, FireFox, Chrome, Safari), either the pdf or the xlxs file open in their own programs.

If I do this on an iPad, the file is open in the current popup dialogue.  There are several pages to this report and only the first page is shown.  I can't access the other pages.  If I go to Safari settings, I don't see anything about opening files.

I am not looking to fix this on my individual iPad.  I need a way for all customers to open these reports.

1. How can I change the behavior of the file opening?
2. Is this something limited to my iPad?  I can't understand how others could possibly have this issue, all pdfs on the web would be useless to an iPad.
3. How can I get around this?
