I have windows 2003 server with IIS 6.0 on it.
I have 2 applications, AppOne in .NET framework 3.5 and the AppTwo in .NET framework 4.0

I am not able to setup and access the AppTwo.
I am getting "Unrecognized attribute 'targetFramework'. Note that attribute names are case-sensitive." error.

Setup two different app pools
point app one at app pool 1 and configure for .net 2.0 (which is 3.5)
setup the other virtual directory to point to app pool 2 and set that for 4.0
