Is there a way to auto-purge/delete these globally for all mailboxes? Most of our users run in Cached Exchange Mode if that's relevant, but we'd like to make it so that messages there are removed from the conflicts folder after a prescribed amount of time.

You can use Retention Tags and Retention policy to clear items in Sync Issues folder for all mailboxes. Please create a new Retention Tag for the folder Sync Issues. Set it to permanently delete items older than 10 days. Create a new Retention Policy and add this Retention Tag to it. Add required mailboxes to this Retention Policy.
