troubleshooting Question

Compatibility view settings in IE9. Should I leave them on or off?

In our new XenApp 6.5 farm, we are running Internet Explorer 9.
One issue that was raised during testing was that there are quite a few sites that require compatibility view to be clicked.

I would like to better understand the pros & cons of enabling this setting permantly via GP.
Pros that I can see are that old sites now work correctly in IE9.

Cons that i can see if that on some sites (like Experts Exchange), you are constantly prompted with a popup over the page stating that compatibility view is enabled.

I am assuming there must be a good reason for it not to be enabled permanently. I am just not sure what that would be?
