If it is still named app.config, then changing things in there won't change them in the application.

app.config is copied to another file in the application directory. The name of the file is the name of the assembly with a .config extension, such as MyApp.exe.config. This is the one that is used by the application.

Note also that if the entry was marked as a User configuration, the config file is just a template that is used the first time the user starts the application. Changing it later won't change it in the copy that is made in the user's application directory.
