The system wide certificate store is a database on a computer with stores Certificates, Keys and Root Certificate Authorities to trust by default and for every user on this system.

Opposing to this you have user certificate store where a user stores private keys and certificates the user trusts.

The implementation varies from OS to OS, but normally the certificate store is an encrypted file and therefore you have to access it in a specific manner.

For windows, just double click any .cer file. You will be shown the Certificate and have the possibility to import it. By default it will be placed in the user store, but you can choose which store you want to use in the process.

In what way do you want to debug this? Are you writing an Application? There are APIs for that, here is C#/.NET for instance.
