The script is added in the header section of the website as below

<script src="/scripts/entourage.js" type="text/javascript"></script>
 <script type="text/javascript">
 var _gaq = _gaq || [];
 _gaq.push(['_setAccount', 'UA-xxxxxxxx-xx']);
 <script type="text/javascript">
 (function () {
     var ga = document.createElement('script'); ga.type = 'text/javascript'; ga.async = true;
     ga.src = ('https:' == document.location.protocol ? 'https://ssl' : 'http://www') + '.google-analytics.com/ga.js';
     var s = document.getElementsByTagName('script')[0]; s.parentNode.insertBefore(ga, s);

For this one example, given Entourage is a very simple script, add this to the link's onclick

<a href="http://www.elib.scot.nhs.uk/upload/Enabling_Partnerships_feb_consult.doc" class="newWindow" onclick="function() { _gaq.push(['_trackPageview', '/download/' + this.pathname]);}"><em>Enabling Partnerships: Sharing Knowledge for a Mutual NHS</em></a>
