Kaspersky - problem scanning an external drive

I've used Kaspersky 2013 to scan a number of drives now and every single time, it seems to be listing a LOT of files as threats.

I occasionally get a popup from kaspersky saying that files are hidden, and this is the reason for detection, etc.Do I have a setting ticked that shouldn't be or something ?

I'm also having an issue where, when scanning an external drive Kaspersky will also scan the O/S drive. Can I prevent it doing this, I have a large amount of data on the my O/S drive which means any external scan subsequently takes forever...

More confusingly the path it will give whilst scanning will actually indicate that it is  canning the external when it definitely isn't:-

e.g. K:\Documents and Settings\StuffthatisonmyCDrive\Desktop\takingforever.iso

\notfunny\callmea.cab

Any thoughts?
