freebsd features drivers for most hardware (i assume lsilogic here)
http://www.unix.com/man-page/FreeBSD/4/mpt/
and utilities to configure them online
http://www.unix.com/man-page/freebsd/8/mptutil/

you can see the list of supported hardware in the realease notes of the corresponding freebsd version and on each driver's man page

you probably won't be able to use a windows soft.
i don't think it's going to be very useful but the vendor might provide a manager for freebsd.

if you are using freenas, you have zfs available and you probably should just configure your raid card as a big jbod (can do this offline one and for all) and configure everything that is raid related from within freenas
