Does Dragon Naturally Speaking V12 Home Edition support AutoTranscribe?

Is there a way to turn it loose on 1000 old files (mixed .mp3, m4a, and .wav) and get transcripts out?

What other file formats can it handle?

The Home Edition is no good.  You need at least the Premium.
It works with all the common file formats.

The Home Edition is probably good, but the Premium is hopefully better.
