Custom site with Magento cart?

I have a client with an existing website using e-commerce.  When a user clicks an item to buy, they are transferred to coolcarts.com and then they make the transaction there.  This guy is unhappy with his current site appearance and response tie from his current developer.  He'd like to hire me, but I have never worked with e-commerce before.  We are going with BlueHost and they offer Magento, but no support for it.

QUESTION:
Can I develop a custom website and product database for him, and use Magento for the purchase transaction only?  If so , how?

Believe me, you do not want to get into implementing Magento with another site, such as a CMS. Especially if you want the store owner to be able to keep his site running smoothly. We have an ExpressionEngine site that is paired with a Magento cart and run into all kinds of issues with this implementation. We are currently removing Magento and going with BrilliantRetail, which is an ExpressionEngine e-commerce plugin.

Magento, even though it is somewhat popular, is not really geared for small stores
(<1 million transactions per yr). In my opinion it is big time overkill. My preference would be to install Prestashop in a sub-domain and skin it to look exactly like the rest of the site. Prestashop is much easier to skin and work with, even for the store owner, than Magento.
Oh, and another thing, Prestashop community help on their forums is far better than the Magento community forums.
