"Your system configuration exceeds your purchased licenses, please obtain additional licenses for items marked with warning . Due to license violation, access to Director will be locked in 13 days. Please take proper action before the grace period has expired. Please note that there are additional charges if you need to recover from a locked Director."

These warnings should not be ignored.  According to your installation configuration, you have some type of count that exceeds what the system shows you are licensed for.  Look in the selections on the left hand side - under licenses you will see which it considers out of compliance.  If it is because of old programming, you can clean it up to get under the limit.  If you need more, you can buy them from a ShoreTel dealer.
