SCCM 2012 R2 clients don't show up

Background:  Fresh Install
SCCM 2012 R2 installed on Windows 2012 R2 Server (hyper-v).  DP, MP, and SQL are on the same server.  boundary, boundary groups, and Site Roles have all been configured.  Discovery methods have been enabled and configured.  The client upgrade option is enabled.  I have 4526 devices that show up in my console under "All Systems".

Problem:
We were running SCCM 2012 (Not R2) on a different Windows 2012 server with the same site code.  The client machines have the SCCM 2012 client and not the SCCM 2012 R2 client.  I thought by enabling the client upgrade option that SCCM would upgrade clients to the new version.  Now, machines show the configuration manager client is installed and the site code is correct, but the SCCM Console keeps saying I have 4562 devices without clients.

Question:
Am I missing something? How do I start trouble shooting this?

Thanks

Paul
