When employing two Nexus 7009 switches and using VPC so that both switches appear as a single logical switch at layer 2 to downstream neighbors...which switch acts as the Root.  Would you make one Switch Root for some Vlans and another Switch root for the remaining Vlan's?

That would be the logical way to do it and have some load-sharing if you're going to implement STP/RSTP. The other way would be to use multi-chassis etherchannels. Using multi-chassis etherchannels allows you to maintain a loop free topology, while utilizing all links, as there are no links in blocking or discarding mode.
