It would firstly depend what you are wanting on the certificate. We generally go for a multiple-domain (UCC) certificate so we can have it cover mail.domain.com, autodiscover.domain.com, legacy.domain.com, etc.

The first step is to generate the CSR and use that to purchase the certificate from an SSL supplier (we generally use GoDaddy but there are others out there).

The following should help in generating the CSR and what to do with the certificate:

http://technet.microsoft.com/en-us/library/bb310781(v=exchg.80).aspx

Once the certificate has been purchased install it to Exchange and assign it to the services (I believe the above article covers this too).
