After successful install Windows 2008 I see in Disk manager boot partition 80 Gb and two unallocated spaces, one in size 1969 Gb and two in size 1676 Gb. I can format only first part 1969Gb but I would like configure one 3.5 Tb drive. It is possible and if yes, could you please advice how?

To get past 2T drive size you will have to configure the drive as GPT.  This link may be helpful:

As long as your boot partition is under 2T (which it is in your case), this should work well.
