Google Mini is no longer serving everything

Our Google Mini (no longer supported by Google) is indexing multiple sites, but the last two we set up are not getting proper search results.  The first is getting results for some terms but not others (as if some pages had not been indexed or are not being served), and the second site gets no results at all.  

  The admin portal reports that all pages in the sites have been indexed, and we are well within our limit of 200K pages (~160K).  The search result pages on both sites are set up exactly like those of known good sites, and the collection names match those in the admin portal.
Here are the vitals for our Mini setup:
   Software Version: 5.0.4
   Appliance ID: M2-*********
   Build ID: 10000175.0.0

  Please help us find a fix for this quickly, as we have clients waiting on it.

Sorry to say but it is discontinued for good. So dont expect other than sales support...
Since machine has nice case you can try reusing (it is a DELL server)

For search part:
Probably apache lucene will save the day/

I wanted to ask mods for attention but:
1) your google hardware is abandoned by vendor -> it will work for some years until capacitors dry
2) CentOS 4 is also feeding the grass from below (probably reason why google dumped it)

Best you can find around is web design/seo areas around experts-exchange to see how to build your own search engine.... (at my place we do use lucene, but it is up to programmers to mainatin it, so i cant say yes or no to it)
Installing Linux - must be easy setup wizard nowadays. Just stick with long term releases to keep them on server for another 5 years:
CentOS (7 to be released ths year)
Ubuntu LTS (14.04 LTS due tomorrow or so)
openSUSE evergreen (current 13.1 is, but this is only system that allows generational upgrades as opposed to maintenance on others)
