JKS is the original standard - Java Key Store

JCEKS is an enhanced standard added later by sun - Java Cryptography Extensions Key Store

JCEKS is a superset of JKS, as it supports more algos, but not all java software can use it (Just those written to use the JCE, on installations with JCE)
