linux web hosting - editing a file corrupts it on hostgator using their cpanel file manager

I have an index.cgi file on my hosting with HostGator.  it lets me set shortcuts in that file so I can type something like acrobat.mydomain.com and that will take me to the ninite acrobat installed.

so I have dozens of these entries, the file is index.cgi

it's set up and works ok.  

if I log into my cpanel in hostgator, go into file manager or even legacy file manager and edit the file - add a space, then delete it (so effectively no changes to the file) and save it, I then get a 500 error - somehow saving the file saves it in a way that the server can't run that cgi file.

If I use filezilla, download / edit the file, save and then upload the index.cgi  back to the server, it works fine.

Any idea why Host Gator's own system corrupts the index.cgi but filezilla doesn't?  Their tech support hasn't been able to help.
