I have used webservices to integrate between .NET and Navision 2009 but I dont know the purpose of using webservices instead of just using a sql query and connecting via dataadaptor object using a dataset.

why use webservice when it can be done via data objects in .net

the main interest using webservices is "abstraction". if navision decides to change db structure, your query will start failing, while their webservices are updated along, and will continue to work.
