Attached is javascript codes to popup div in the center. It works fine. But now I want to do something similar below.
Is it possible?

You are trying to place an asp control syntax inside the div that you create with your popup box.   What you would need to do is modify your popup box to use an iframe inside that created div and then have the iframe load a page that has this code as well as the other syntax , master page etc for that page.

Hmm, you can try something like this, on your page:
<div id='pushdiv'><uc1:Default runat="server" ID="testing" Visible="true" /></div>

and change this line in your javascript:
document.getElementById("box").innerHTML = "This is a box. Click me to exit effect.";
