Shared Folder Only Visible though share

Really odd issue we have here......

New Server Storage 2012 install with the following folder structure...

Company Shares >
    >Folder 1
    >Folder 2
    >Folder 3

All 3 folders are shared individually. When I got to \\servername in any way then it shows all the shares correctly. When I run net share on the server it lists the shares, but when when I go to the folder through any explorer actually on the server then folder 3 just doesn't appear. It doesn't appear in Windows explorer and it doesn't appear for example in livedrives backup selection tree, but I have selected the parent folder for back up and its being backed up na di can see it when logged into livedrive.

Its not hidden in that show hidden folders reveals it. I have rebooted the server. I am at a loss.
Any ideas?

    Say the path of Company Shares is "D:\Company Shares"

    Are you saying that when you go browse to "D:\Company Shares" in Windows Explorer* "D:\Company Shares\Folder 1" and "D:\Company Shares\Folder 2" are present but "D:\Company Shares\Folder 3" is missing?

    *Windows Explorer and/or any other file browser (like your backup software) when you're on the actual console session of the server

    Do you know if all three sub-folders showed up when browsing this way _before_ you shared them?

    As far as Windows is concerned (e.g. not considering hardware RAID, etc) is "Company Shares" on a single "Basic" volume? (You can check from Administrative Tools --> Computer Management --> Storage --> Disk Management)

    As far as you are aware did you use any junction/reparse points anywhere during the process?

    Using an account with admin privileges If you browse to "\\servername\d$\Company Shares" are all three sub-folders listed?

    What method did you use to create the shares?

    What is the output if you run "net share" from the command line? (Specifically, does the "Resource" value for the shares exactly match the folder path structure mentioned above?
