Easiest is to use Vcenter and vmware update manager

1) ISO file - boot iso file and it patches system. You need 5.5U1 first before any rollups that follows it
2) zip file is for VUM
(3) VIB files extracted from zip (aka online bundle) can be installed using esxcli

1. BOOT the Server using the CDROM, and perform an interactive upgrade, and follow the wizard.

2. See my EE Article

HOW TO: Upgrade from VMware vSphere Hypervisor ESXi 5.1 to VMware vSphere Hypervisor ESXi 5.5 for FREE

It's the same procedure, as updating 5.1 to 5.5, apply a patch!

esxcli software profile update -d /vmfs/volumes/datastore1/VMware-ESX
 i-5.5.0-1331820-depot.zip -p ESXi-5.5.0-1331820-standard (EE article)

esxcli software vib update -d "/vmfs/volumes/Datastore/DirectoryName/PatchName.zip" (other article)

Which command should I use ? The file that I have downloaded is "update-from-esxi5.5-5.5_update01.zip". Tks

esxcli software vib update -d "/vmfs/volumes/Datastore/DirectoryName/update-from-esxi5.5-5.5_update01.zip

that should do it....

providing the file you have downloaded is a patch file...

To upgrade the ESXi host using the iso you can refer to this video, which will guide you through the process.

To install patches through cli, you can follow this procedure

Do you have vCenter and Update Manager? If yes, there's plenty of guides for that procedure as well...

Any more instruction on vCenter and Update Manager ?  We have a vCenter. Tks

Set up vcenter upgrade manager, make sure it fetches updates from internet.
Install update manager client plugin into windows vcenter client
Right click on host to check updates, then click to remediate at least critical updates (vmware tools must be updated after major upgrades if indicated.)
VUM admin guide for your vcenter version contains more helpful tips.

There's a KB article regarding Update Manager.

Basically its configuring a base-line and attaching it to your hosts, perform a scan, set host in maintenance mode and remediate ...

There is default baselines for critical patches and all patches for hosts
And for VMs - match virtual hardware to host and match tools to host.

I run saturdays update download and sundays check all hosts against critical updates, rest manually if it looks like reboot for critical updates

Might also be interesting to add the VIBS from the hardware provider (eg HP or DELL), more explanation here

To not look too far - IBM provides bundle .zip to import to VUM, no online repository from them.
