I've R&R HDD's with SSD's on many workstations without any problem. This time I tried using the same Samsung Migrate software with a Samsung 840 EVO 250GB SSD. The O/S boots up and seems to work okay, however the Web Sites don't all work. The MVC4 web site works fine. the two MVC5 web sites don't work. The Eventlog has .NET failure errors and wspa errors. I have since replace the HDD back and cannot access the SSD O/S Event logs.

Q. Is the a better way to copy/clone Windows Server 2012 HDD to SSD?

The PC is a workstation with a HDD. It's not a full-blown RAID server.

Actually should work. But for server migration it is important that system state is saved and restored to new drive as well.
I would recommend you using backup&restore approach to migrate to SSD instead of using cloning. Which is seemingly does Samsung migrate tool.

False alarm, Samsung Migrate tool is awesome. The server had a new network card issue, now it's replaced, all is well.
