TechNet has a ton of migration guidance for the different server roles on Windows. Simply install and spin up your new server then start migrating roles, one at a time, until done. With such a broad question, the answer will also be broad. Not sure what else to say.

I guess I didn't explain what I want clearly enough.
I have a new server with a new install of server 08r2.   It has nothing configured.    I wanted to upgrade it to server 12 r2.  I wanted to know if I could put in the server 12 r2 disc and run an inplace upgrade, so that there is no more server 08r2 and is server 12r2, on the same physical box.

I just did this so the answer seems to be 'yes'.

Re: the server in the op; that one has server 08r2 with file server config, and that is all.   I had wanted to run server 12r2 originally but it would not install on this machine (it does on other server boxes, just not on this one, which seems to be a known issue with HP), see this earlier question, in which I abandoned the 12 install in favor of 08.
