I established an session with enhanced session mode to a virtual machine using the 'Virtual Machine Connection' tool.
How do I do the same via SCVMM 2012R2, is that possible?

This is probably overkill for you
You need Windows Azure Pack together with a Remote Desktop Gateway.
For more information about the setup and configuration: http://technet.microsoft.com/en-us/library/dn469415.aspx
Otherwise it is by design to keep it compatible for other scenarios
