I established an session with enhanced session mode to a virtual machine using the 'Virtual Machine Connection' tool.
How do I do the same via SCVMM 2012R2, is that possible?

You need Windows Azure Pack together with a Remote Desktop Gateway.

Otherwise it is by design to keep it compatible for other scenarios
