I am new to using Expression Engine CMS.  I would like to know what shopping cart is the best and what Subscriptions Plugin is the best.  I need to be able to modify the Subscription Plugin so it can handle a customized/dynamic price.

Any thought on which are the best?

EE is great but plugins are usually expensive.
You may contact them directly to make sure it will fit your needs.

For subscription: http://www.membrr.com/

For shopping cart:
https://www.exp-resso.com/
http://www.brilliantretail.com/marketplace

To save money you can include an opensource shopping cart like Opencart

The Subscription Plugin does not need to be open source.  are there any other subscription plugins you can recommend?

membrr is the only one I know.

you can try to ask on EE forums to get more input : https://ellislab.com/forums/

There was a bridge for Amember (pMachine) but it's not existing anymore.
