.htaccess sub-directory issue, wordpress

I have a PHP script that is a standalone script, it runs under the main directory of a wordpress website, its possible the main default .htaccess wordpress file, could be interfering with access to the execution of the PHP script,

In the scripts directory, (standalone PHP script) there is another .htaccess file that should be working but appears to have ceased to function.   any thoughts on how I can find out what is creating the issue?

Turn on your rewrite log and examine what is being detected for %{REQUEST_FILENAME}.  Verify the file shown in the logs actually exists and is accessible to Apache.

not as yet, its likely related to a security (operates on .htaccess) is probably the cause of the issue,
