Once I run the script to enable the Anti Spam filtering on exch 2013 via the Mgmt shell, how can I then make changes to the settings for the different filtering?
Will is show up in the EAC once I have ran the script?

But can you make changes to it via the EAC once the script has been ran?

As far as, I know it can be managed via EMS. I know that is painful to manage. Personally, I don't use or like Exchange antispam feature. I prefer to use 3rd party like Mailmarshal, Gfi, SMG or Trend micro. Exchange, I prefer to keep only mailbox.

One more question,
If we go with a third party to have the external email go through their spam filter first (not use exch 2013 spam filter)and then come to our exchange server, do I have to do anything with the receive connectors in order for this to work?

here what you need to do, say you want to use 3rd party AV or AS. Create one new receive connectors in your exchange server. Add AV or AS IP to allow relay , enable anonymous check box and uncheck rest.

Same at org level ,create new send connector pointing to you spam gateway and spam gateway will send it to internet.
