Windows 2003 TS upgrade to 2008 SP2 TS

We kind of ran into trouble in regards with TS licence for 2008 SP2. As you know 2003 support is finishing in June 2015, we upgraded our 2003 (SP2 edition) terminal server to 2008 (SP2 edition) and now it doesn’t recognise the licence. In TS configuration it says "The terminal server is in Per User licensing mode, but license server XXXXX does not have any Windows Server® 2008 Per User TS CALs installed."
Any ideas to throw around?

Sorry guys, we sorted it out as found out we do have TS (now RDS licensing with us). We had 2003 32bit sp2 installed by previous manager and dont have any other option but to upgrade 2008 32 bit SP2, as 2012 doesnt have 32bit.
