Difference between websites that run on APIs with the ones that don't run on API's?

From UX point of view, what is the functional difference between websites that run on APIs and websites that don't run on APIs?

An API isn't really a user interface, by definition it is a Application Interface..

Yes, that was my thought.

Actually my question is incomplete (my apologies), I forgot to mention that the API is for authentication and I believe that the websites that do not run on these APIs use cookies, right?

Either way, from a user perspective he shouldn't notice what is going on.
Web sites that use APIs also use cookies.  Virtually all web sites that need to keep track of the users do so with cookies.
