Data Migration sql server 2008- 2012

There are two databases used by two different LOBs for same functionality. They have similar schema but not same.
Now the plan is to merge one into another and have single DB.

one db is in sql server 2008 and another is 2012 and we are bringing data from 2008 to 2012. right now we are checking each table in both databases manually for missing columns/mismatch of datatypes and datatype length. Is there any tool that can do this faster?

Also when we migrate it may not be straight migrate we might have to run business rules. what is the best approach to proceed?

If you have to apply business rules, you would probably be better off writing your own custom script to migrate the data.  I would backup and restore these databases to a test server and start building the script table by table.  Then test vigorously.  Restore the original databases and test some more.

Use Integration Services (SSIS). It's the right tool for ETL. It allows you to analyze and transform data before importing. You can also add .NET code for more complex rules and validations.
